JDownloader still supports subfolders but you will have to place each subfolder in its own package in list. basically would require rewrite of many controlling/model/gui parts. current controller/model is heavily optimized to even support hundrets of thousands and millions of links in list but subfolders would create complex problems and no longer current package(folder) with multiple links(within that folder) would make sense.
